I’ve been trying to find Landorus’s gem color, but I’m guessing it’s yellowish which is close enough to it’s normal colors. Thundurus’s is blue, which also matches itself. Tornadus’s is red and Enamorus’s is green which reference each other. I don’t see the problem.

The therian forms are based on the chinese cardinal beasts. And the male three's gems on their bellies match the traditional colors.
And Enamorus's should be black.

That said, the Black Tortoise is sometimes depicted as dark green, so it's not entirely wrong.

Three primary colours on the RGB scale and one on the CYMB scale. The four colours are also often used for player colours (players 1 2 3 and 4) since the beginning of gaming. Not everything is deep lore.
