It's stated that Mr. Fuji takes care of orphaned Pokémon, and Cubone's dex entry states it wears the skull of its dead mother. The Marowak ghost is specifically haunting Pokémon Tower while Team Rocket is there and it's telling people to "get out". Marowak was definitely killed by Team Rocket.

Agreed. Have it go Baby Kangaskhan, then either evolve into Kangaskhan or Cubone depending. Kangaskhan via Level Up, Cubone with an item. They had the perfect chance to implement this into Gen 2 with breeding but failed.

There was never confirmed that they ever intended to. And it'd be pretty lame, both species turned out great as separate pokemon.
The cubone lore inconsistency could be easily fixed by simply moving them into undiscovered egg group. And that's it.

Doesn't this also clash with the storage system?
I always thought the balls converted the pokemon to digital data, which can then be transmitted over the network like any other type of data.
If the pokemon are merely becoming small, it only makes sense how they can fit into a ball, but not how, still being physical objects, they're getting transferred and stored like they're data.

Because Pokemon only shrink as a defense mechanism when they're wounded like real life animals tend to curl up in a ball when they're seriously injured. The Pokeball just facilitates this natural instinct. Marowak was probably killed instantaneously by a gunshot or some other weapon used by the Rockets while it was running away, so it never had the opportunity to shrink.

Because the PC system is what allows the Pokemon to be transported digitally like email. Basically the Pokemon world has a Star Trek teleporter in every PC. It can also do the same thing with items. The Pokeballs themselves aren't what's converting the Pokemon into data. Pokeballs have been ubiquitous in the Pokemon world long before the invention of computers.

Was the pokemon storage system also introduced with these modern digitizing balls or were pokeballs with shrunk pokemon being sent with pneumatic tubes?

Pokemon weren't ever digitized until Bill invented the PC storage system. They have always physically shrink down to fit inside the Pokeballs. The Pokeballs don't make the Pokemon become digital.

You know that, if you kill something, it's natural defense mechanisms don't work, right? You pour salt on a snail, it dies before it can curl up into its shell. You hit a crab with a pick-axe and its shell doesn't mean shit. You hit a hedgehog with a brick and its quills will do nothing. Pokemon only shrink when they're weak from injuries. Fucking shooting it in the chest would kill it before the shrinking defense happened.

Same reason why they don't all learn tackle and growl when they can all run into things and make noise. It's like how some animals who go into hibernation can still move around, if need be, even though their metabolism should be so low that they ought to be unconscious.
Some Pokemon just learned how to control how much they shrink, instead of it being an automatic response.

In Gen 1 - 3, tubes. That's why (aside from using link cables) the trading rooms were call The Cable Club. Gen IV onwards, they just teleport using the same tech as the teletiles.

That doesn't mean the Pokemon and items are stored in the PC. The PC is just your way of organizing and transporting them. The Pokemon are stored in physical boxes at Bill or Lanette's house.
