No, this game isn't a prequel to Diamond and Pearl. It's set in a parallel universe. How else do you explain the Hisuian forms bring absent in DP? Or the fact that there is no mention of this kid who canonically caught all the creation pokemon?

Simple, it's stated that Arceus just gives you a piece of himself when you catch him. Arceus can also create new Dialga, Palkia, and Giratina. Arceus just created more of the unique legendaries, or there's more than one of them in existence, which pretty much has to be canon since they appear in several games.

They're dead. BDSP adds an extra line about Overquil, so we know they canonically existed (at least as far as BDSP is concerned).

The diamond and pearl clans died off anon, the natives interbred with all the immigrants from other regions and as urbanization spread they lost their way of life, the only people slightly clinging to tradition in modern sinnoh are people from celestic town. hisuian forms went extinct because of the constant changes in the environment, they couldn't adapt fast enough to the diminished amount of food or they just began to change to more modern forms because they were objectively better for survival, kleavor doesn't exist in the present because scizor is better than it in almost every way.

The same way you explain Slugma, Houndour, and Murkrow appearing in Kanto in Gen 2. They were always there, we just didn't see them in Gen 1 because they hadn't been thought of yet.

there's a lot we don't know about what happened after PLA... for example in DP there's a statue that is a fusion between dialga and palkia and there's no mention of arceus. but people in Hisui now know that "Sinnoh" is a different pokemon from dialga and palkia, and they know that they're 2 different pokemon. so who made that statue?

actually gold, silver and crystal canonically take place after red, green, blue and yellow, so it stands that johto could've been fairly isolationist until the johto games came around and they opened up a pathway to kanto a few years before the events of gold, silver and crystal happened which lead to johto mons migrating into kanto in that timeframe.

The populations that lived in Hisui did. It's why no modern Stantler can learn Psyshield Bash. Only the ones that lived in Hisui could learn that move.

The explanation is that they weren't conceived.
If you mean in-universe, there's a large gap and a lot we don't know about it.
And in a few cases they ARE explained through game mechanics(Kleavor) or lore(HThyplosion).
Also, given they're all direct servants of Arceus it seems those are special mons related to the events and culture of hisui.

It took less than that for the Dodo bird to go extinct from when it was discovered. Things die fast under bad conditions. Very likely most died because of humanity or their niche was filled.
