Think of it like Goku's Spirit Bomb. He's clearly not taking ALL of something's energy to a point where they die or get put into a worse off state, he's only taking enough to do what he needs to do. Yveltal is the very same.
There's unfathomable amounts of lifeforms in the Pokemon World, nay, the Pokemon Universe if we want to be as literal as possible regarding "every living thing", that Yveltal could realistically take a mere 0.001% life energy from them and STILL fulfill the criteria for it to begin its cyclical death and rebirth, and those that happened to be at the verge of death at the time likely weren't going to make it anyway. That's just how nature is, it doesn't give a fuck about circumstance, only about what needs to be done.
Yveltal isn't a Pokemon that wants to cause Mass Genocide, it's a Pokemon that oversees and embodies a part of the world's natural fundamental cycle of life, and in its case, it embodies when a cycle is coming to its end, and the preparative steps to starting the next cycle. Just as Xerneas represents the start of a cycle and the rebirth that stems from the previous, and Zygarde represents everything inbetween alongside moderating this cycle so that it isn't disrupted.
