I should add it's not just the evil team that used whips back in gen 1. Ace trainers (then known as cool trainers) did as well, as did Sabrina the Psychic Gym leader.

Because one of the original concepts for the game was that the trainers would go out into the wild and battle Pokemon themselves using whips, nets, etc. like lion tamers. These sprites were just leftovers from that concept phase.

Beast masters use whips to command animals a lot in fiction. Not necessarily by hitting them. The crack of the whip is like a signal for them to perform tricks or follow commands
