In reality, it should have been Water/Psychic, as this perfectly represents the themes involved in Lugia's design and debut. It was originally conceived as a primordial/life-giving creature that was not quite a Pokemon. Most of the movie has to do with the sea, and moreover, Lugia spends much of its time underwater in every continuity. It makes no sense for it to be a Flying type when its periods of extended flight can just be Levitation based.
No matter how you slice it, Water/Psychic Lugia is the ideal, cooler interpretation of the Pokemon.
