God is above the concepts that were born beneath it, so it would have no problem pulling from a future that's still very hypothetical and extremely situational in order to hardwire the timeline into making that future the only possible outcome. And yes, this in turn implies quite literally everything is preordained to even the littlest of details and that free will is an absolute myth in the Pokemon world, and that countless atrocities, suffering, mental breakdowns into insanity and attempts on the fate of the world were all part of God's Plan.
