They wanted to put the diamond pearl regional pokedex in the game, then they had to come up with the time travel plot to justify it.

Because they wanted every gen IV mon in the game. So the Porygon line, Magnemite line and Sneasel line are in the game because of Porygon-Z, Magnezone and Weavile respectively.
