Many don't have opposable thumbs unless they evolve, and that often requires pairing with a human to get the good battles that won't kill you, so at that point they aren't going to change the system much. Ones taht do start with hands actually do seem to be treated more like humans, eg. the Machop line.
Arguably, the Pokemon living in cities and with humans, as a generalization, have a better life than they did in the forest anyway. Though in the show, it is shown that some.
In my headcannon, they still could rebel against humans and win if they really wanted to, but they just don't have the incentive to do so on a large scale.
