the one niche it has is being a very weird kyogre "counter", but it just dies if kyogre uses ice beam. It's also outclasses as a kyogre counter.
It's just outclassed at everything, and didn't elaborate on the "mushroom taking over its body" thing on it's design enough.

It's not really ugly, in a vacuum it even looks a bit cute. But I legitimately believe there's no Pokemon in the entire franchise that was a more useless addition than Phione was. It being inoffensive just makes it even more forgettable, and the only reason people would care to remember it at all is to remark on whether it's a mythical or not. The "unique" factor of needing to breed a Manaphy with specifically a Ditto is the most useless gimmick ever conceived for a Pokemon.
Phione is a poor man's Manaphy. In every way. And I don't think many people are that crazy for Manaphy to begin with. Worse stats, worse movepool, basically fulfills no niche that Manaphy can't already do. And considering how you obtain Phione, you will never be able to realistically use one in a casual playthrough without also having Manaphy, and at that point you'd just... use Manaphy. Only other way to have a Phione on your team would be to have someone trade it over. Ultimately this means that Phione is perhaps one of the least utilized Pokemon in the franchise. Only possible reason I can think of why it exists, is to fool people who thought they could breed Manaphy due to Manaphy's special egg. By that logic, Phione is obsolete and useless by design. Phione SHOULD be available in the wild to help alleviate this, have it be similar to the Carbink/Diancie relationship, but they just, haven't.
What a waste of space.

Gloom.

Looks like shit, terrible stats and movepool. It needs a stone to evolve, but if stones are in any way limited, Gloom should never fucking recieve one, because its evolutions aren't great either. Gloom betrays any of the hopes an early game Oddish might have provided. Fuck, Gloom feels worse than Oddish, it isn't, but since everything else gets stronger around it, it feels worthless. And the fucking thing has the gall to give shit exp, too. If you don't shill out TMs, the fucking thing has Mega Drain and Acid until the end of time, and even if you do, it had better be a gen with reusable TMs before you waste Sludge Bomb or Giga Drain on it.

God, I fucking hate Gloom. I've used one more than once in nuzlockes and shit, and it always disappoints in every conceivable way.

Shiftry is pretty shit, but it has godtier representation in Pokemon XD. You can catch a Nuzleaf and evolve it right at the start of the game, and Shiftry FUCKS for the first half of the game. When it falls off, you just replace it, but it's genuinely one of the best pokemon in the game for its early game usage.

Boltund, easily.
It's ugly as fuck, offers NOTHING interesting design-wise as it's just a shitty generic dog and not even the first electric dog to say it has something new. It's your average "fast frail electric type" but it's mixed so it doesn't even have a high attacking stat to make use of. And while I also hate Yamper, it's undeniable that Boltund is such a downgrade of an evolution it's insulting which is shown by the insane difference in popularity between the two designs. Yamper was a beloved design for normies and all the hype surrounding it vanished the moment we saw Boltund.
