Anything goes as long as it isn't more major than an optional battle. I'll start

In bw2 after beating the game if you visit BW protags mom on the 18th of September you'll find an envelope on her coffee table and when leaving the house you'll see the BW protag who's the same gender as your character using fly and leaving.

Three trainers encountered throughout the game have a 1/8192 chance of having one Shiny Pokemon on their team.
This is done solely to mess with the player who's (un)lucky enough to see it.

the "technology is amazing" guy that appears in every game slowly becomes more meta and self-aware each time you get a new/different pokemon save file on your console, adding in lines about how technology lets him see what kind of games you've played or how many pokemon you've caught in total across all the files.
