Many indie games are in a pixel art style which means many people prefer pixel art graphics over 3dshit. The only times 3d is palatable is when a games wants hyper-realistic graphics and let's be honest pokemon will never look like that

It's funny because Gen 5 designs have only ever really shined in 3D games and spin-offs. They looked terrible on the DS.
