Lots of Pokemon creepypasta are written by kids and have the issue of making everything TOO creepy. I think there's a lot of potential for something genuinely good to be done with the concept of a Pokemon game that's slightly "wrong" and gets a little more unsettling the more you play it. A slow burn of doing the game as normal until a plot starts to unfold that's nothing like the way the game is supposed to be and it just goes downhill from there. Pokemon Black (before gen 5 games were announced, anyways) is pretty okay with this concept.
The last time I had ever seen anything actually unsettling was from some forum I found myself on ages ago (early 2010s?) where people were making up stuff about how Pokemon can evolve but the evolution either messes them up or something goes awry during the process. I specifically remember sprite edits of Alakazam without a complete "head", so it was missing its eyes and mouth and only really vaguely resembled what it was supposed to be. I've never seen anybody else mention it and maybe I dreamed it up, but I thought it was probably the bogleech forums?
