The backtracking isn't natural and you're encouraged to Fly back. Hoenn is structured so that you can traverse most of the region without needing to Fly. Apart from the Jubilife-Floaroma-Eterna-Orebugh square, that's not the case for Sinnoh. In fact, you can use the HM Fly as soon as you get the third badge whereas in Hoenn you can't use HM Fly until after the sixth badge.
