No Team Rocket. Fuji was a solo scientist. For some reason literally everything else except the games attributes Mewtwo with Team Rocket though, so I'm guessing that was a cut plot point when Team Rocket had more to do with Silph Co. or something.

Not really. In the Diamond and Pearl spinoff manga the protagonist has two legendary pokemon (Deoxys and Regigigas). Black has one of the legendary dragons. Ruby has celebi and tames Rayquaza.
