Because they weren't assed to create various loss dialogue for different battle situations. Like, losing to an evil team should just have the game reset after they do their winning monologue.

How do I get back to the pokecenter if my pokemon all get KO while I'm someplace I had to use an HM to reach? Could my trainer swim the whole time and he was just being a pussy and didn't want to get his socks wet?

Well how the anime portrays it; a fainted Pokémon is exhausted and unfit for battle.
If, by any chance, it is needed out of it's ball, then it can do so, but it can't fight.
This explains the ability to use Fly, Strength or Surf with a fainted mon.
