Make every regional legendary hidden in the world somewhere at the end of a dungeon, make them hard to find. Don't make them part of the main story, only give hints and tidbits of lore about them. If the legendaries from other games can be caught too, a Hoopa portal style minigame could be good
Dive routes a la Hoenn as well as some sort of autistic Braille puzzle or similarly coded one. Ties in with making legendaries hard to find.
Amie equivalent and PokePelago equivalent, and some FRLG style multiplayer minigames
