The battery in my Pokemon Emerald stopped working like half a decade ago, but the battery in my Pokemon Crystal is still working...

Lucky, they usually start dying at the 10 year mark. My crystal battery lasted until like 2014.

My Silver battery died probably 10 years ago now, but Yellow was still working then. I haven't popped it in Stadium 2 for a while though, I should check it. I know there are ways to back up saves and then change the battery, but can it be done if it's already dead?

The save is preserved by the battery, it's essentially like storing your save file on the ram of a computer instead of the hard drive, once the power is gone the data goes with it. If you replace the battery then you'll be able to store a new save file as long as that battery works, but swapping the battery will not restore a lost save and since you'unplugging the power source in the process of swapping doing so will erase the existing save so you want to back up BEFORE doing anything else if it's still alive.

Gen 1 and Stadium games are probably fine, they don't have a clock chip inside them constantly draining battery so they can last 50 years like NES games. But gen 2 and 3 game batteries die much sooner thanks to the RTC. Gen 3 saves will be fine though even if the battery dies or you change it, they save to flash memory and the battery is only used to power the clock.
Unfortunately there's no way to recover your Gen 1 or 2 save if the battery is dead or removed.

The GBC games use a CR2025 battery which has a capacity of 165mAh. The GBA games have a CR1616 battery which has a capacity of 55mAh. So naturally the GBA batteries would run dry quicker despite being released later. However the GBA games only used the battery for the RTC, you could still save fine but time-based events like berries and Shoal Cave would stop working properly. The GBC games used them for both time-based event and saving, which means once the battery runs dry in the GBC games, your save data is also wiped and you can no longer save a new game without replacing the battery.
