In Gen 1, yes, animals existed. After that though, they were retconned out. The animals from the real world that exist are humans, everything else is a Pokemon.

I'm in the camp that they got rid of them pretty early on. Some recently translated material released by bit indicates that they had a shift in philosophy during development such as the recently revealed fact about allowing players to use whips against their Pokémon, and this is why trainers have whips with them, a concept that was scrapped due to it being too cruel and GameFreak wanting to shift the relationship between trainer and Pokémon from that of a beast tamer to that of a pet owner.

In the games references do not exist except for labels that could easily indicate Pokémon. In the anime Mr. Shudo claims that any visual representation of real animals in the anime were all animations errors from the art staff not paying attention, his reasoning is that the only animals in the Pokémon universe are the Pokémon themselves thus real animals do not exist, according to him he wrote a script for a movie that dealt with their extinction.

His blog reflects his experience while working with Pokémon and nothing indicates he's insane. In fact this was a fact that was relayed in other official materials. The fact that the pokedex guide from 1996 openly talked about real animals but not the games and anime makes me think Shudo was told of this fact from the higher ups.

Animals used to exist in this world, back in the first two generations of games.

But as the Monster grew more diverse, Animals became redundant. And with the advent of Monster Hunter, the Pokemon Company decided to outright replace animals with Monsters, making this just another fantasy like monster world.

They were going for a Planet of the Apes type of thing. Shudo and Gamefreak wanted the grand finale to be about Pokemon rising up against humans over inequality, but they had to not do that since they decided to try to make Pokemon last forever. That’s the real reason why they tell marketers not to show Pokemon displaying signs of sapience. The sapience is supposed to be something for the viewer/player to discover, so they don’t want it unceremoniously displayed by promotional material.

That happened to Momo because the studio was enraged over the toy sponsor pulling funding.
It’s obvious how the fourth movie would have played out: Pokemon start revolting, Pikachu fights ash in a big emotional battle, everyone says “wait a minute, I guess we should just treat Pokemon better”, and then Ash and Pikachu hug and make up.
But they couldn’t do that because it would shake up the human-Pokemon dynamic too much. Pokemon started out with the role of subhumans in their world, and since status quo is god, they must remain in that role forever.

his novelisation of the first anime episodes repeatedly mentions real animals, with his explanation for the rarity of them being that pokemon are outcompeting them

Humans are earthly animals and we exist alongside other animals.

Pokemon are another sort of being entirely introduced by cosmic entities or from space. They aren't animals which is why they can converse and build entire complex social groups between several of their own species.

Even the new G1 has slowly reconnected.

I wonder why people have such a hard time understanding this, yes, there were animals in the franchise, but as it grew it was no longer necessary, so the decision was made to eliminate their presence in the franchise, as well as the references to parts of the real world, this has been GRADUAL and will continue to do so.

If you are nostalgic, these elements will always exist in the first games, but for their updates TPC has chosen another path, it has its pros and cons, but personally this gives their world and lore more authenticity.

What Pokemon serve as Vespiquen's drones? Combee. The bee sprites represent Combee.

But they clearly depict bees. Vespiquen evidently can command real bees. They didn't have to depict that, but they did.

I'll grant that this is clearly an intentional retcon, but the point is that the retcon much, MUCH more recent than people think. If you ask me, very little after the dexcut should be considered canon.

Surge, but with the creation of Unova and Alola it is no longer necessary to use the place actual for reference.

I bet there are still a lot of references left and it amuses me to see the way they are reconnected, for example I wonder when they will create a Chinese region for Arcanine and Parasect.

It's a move animation. Wood Hammer depicts a literal hammer made of wood hitting the opponent, but according the description, it's just: "The user slams its rugged body into the target to attack". Move animations are merely abstract representations of the move.

It'd made pretty clear that the things it commands are Combee, and its own grubs (AKA larval Combee).

The Pokemon uprising wouldn't necessarily need to be edgy, bloody, or what have you. It could still be portrayed cartoonishly while managing to give profound insights into the perspectives of Pokemon. It's not a bad idea, but it's a very conclusive one, because exploring much of the world after that sort of thing isn't very compelling.

it wouldn't have ended with anything gruesome. but it would have ended the series regardless and severely impacted the franchise. when humans come to the realization that pokemon must be treated better, it catapults pokemon into a class of citizen, which makes working out how battles and stuff are going to work much more difficult going forward. the only logical path forward is to continue following that political angle, which will eventually terminate in a peaceful state that lacks tension and the opportunity for even shallow moral quandries.
