kanto has 151 pokemon, many of which iconic, so while still winning, charizard got a lower vote percentage in its own region compared to greninja
kalos has like barely more than 70 mons, with a lot ranging from barely known to actively disliked by many. with greninja being pretty much the only decent looking kalos starter and it basically starring in the xy anime, greninja got a much higher vote percentage in its own region than charizard did
long story short, greninja didn't win because it competed with charizard, but rather because charizard had to compete with the likes of blastoise, gengar, gyarados or arcanine, while greninja was up against things like pyroar or aromatisse
