Thematically Zamazenta makes the most sense as a stand-in for Goofy, though obviously the appearance doesn't match.
You could also replace either Staryu or Pikachu with a Purrugly as a stand-in for the cat pet from 3D.
And I think Palossand would be good too if you wanna reference Destiny Islands.

Pokemon was appealing because of the monster collecting and adventure. Some people would be perfectly content with a game that had no story at all, and just left you to your devices in the wilderness or something (that's basically what Pokemon GO was in spirit, and it's the biggest venture they've ever had). The more character driven games like BW/SM end up with highly split reception because they take away from the player's fantasy to tell their own story.
