The cyborg needed to enhance itself to survive, eventually replacing everything organic with cybernetics, becoming Miraidon. At this point, it's its own thing and is Koraidon's equal.
Then time hole shenanigans or whatever happen and bring Koraidon from the past and Miraidon from the future to a single point in-between, which is when the game takes place.
I'm not actually expecting this to happen, but it'd be cool.
