Mind, I think they realised they'd fucked it up, but due to reversing dedxit, couldn't exactly cull ME. Writing was on the wall, they were nowhere near the threat they were previously shown to be and the 'dex entries all referenced how unnatural ME actually was (only a scant few didn't go insane or bloodthirsty on ME).
Mind, that's probably when Sugi checked out mentally - here he was being asked to add designs onto what he'd long considered finished evolution lines (he said he's had artist's block, trying to think of a direction to take Flygon in to the point they scrapped the idea of M-Flygon to get the game launched).
