Dex had some good additions like having bears and deer in Hokkaido finally, but they missed out on other obvious things like Aron line in a region devoted to natural iron ore deposits. Also that things like fossils and Porygon that are only there because “‘muh Sinnoh dex” kind of soured the experience for me, as well as Rotom and its forms being labeled in your research notes despite baby Cyrus or whoever being the one to discover and name it in the first place canonically.
Parasect as the mushroom mon is baffling too when we have a different one in a kasa, but GF apparently hates Shroomish which is why it’s never appeared in a dex outside of Hoenn.
