Obviously the dex in this case is meant to explain what happened with mewtwo, it was probably intentional to hold suspense. Outside of lets go there's nothing to infer it as a clone ingame.
But yeah the games explicitly describe the final mewtwo as being genetically modified, and clearly post birth based on what we know. But i find the common idea of him being a clone as being iffy, the wording is too vague to really to confirm such a concept.
