Okay, I just found out that sacred fire is physical.

It was special in Gens 2 and 3 due to being Fire type. Once the split happened in Gen 4 they made it physical due to Ho-Oh being primarily a physical attacker.

Fire was all special before the split when Ho-oh was most relevant.
Both Ho-oh and Entei have higher Attack stat so the change was likely for them to have good STAB.

Thunder Punch, Fire Punch, Ice Punch, Vine Whip, Razor Leaf, Clamp, Crabhammer, Gust, Razor Wind, Hyper Beam, Acid, Smog, and Sludge. And that's just in gen 1.
Sonic Boom also arguably counts, but it does fixed damage so the damage category doesn't really matter.

Ghost was a physical type because "ghost" is a description of the user's body rather than the energy the user utilizes.
