Ghost is weak to dark because dark types have lost their innocence. They know what death is and it shouldn't phase them as much as it might other types. They lack respect for the dead and shouldn't be feeling guilt about murder, graverobbing, so on and so forth. Evil is evil.
Dark is weak to bug because their pride as a "bad guy" is shattered when scared or otherwise hurt by a bug - it's the same logic as psychic type weaknesses being based on common phobias. The same doesn't apply to ghosts because it's not "humiliating" to be scared or harmed by them.
