There's actually nothing supporting her as being either #1 or #2, she's not even the strongest japanese NPC champion in the canon of the games.

They are absolutely not an indicator when comparing across games.
Alder in BW1 is equal to Cynthia in that game by level. He's canonically stronger in BW2, despite dropping 15 levels.
Benga, his grandson, is not implied to be canonically stronger than him, despite having a team of 3 Level 80s to Alder's Level 60-ish team.(because Benga is a lategame boss and Alder is fought earlier).
