So do people actually battle all the trainers in routes or leave them for postgame like is intended? Maybe that's why you're overlevelled

Same goes for catching pokemon, you get exp for it since Gen 6 so you should be using a different team or waiting until thr story is over to fill the dex. Most of these issues arr your own faults

Skip everyone you're allowed to skip.
Gen 6 onward don't catch anymore Pokemon than what's necessary unless you're using an EXP sponge so you don't get overleveled from catching all the species available.
Flee every wild battle so you don't get overleveled from infinite grinding fodder.

If you're using the same 6 since like badge 3 yeah you're gonna be overleveld as fuck. Same story as always. The only time this isn't true is the the Johto elite four and Red. You'll still be more than fine though.

I literally battle every single trainer and wild Pokémon and also grind to about 10 levels over the next Gym's ace. If I feel like soloing, I don't stop until I have my starter at its final stage for the first gym.
