Legends of Arkeos instead portrays Kamado mistrust and paranoia of Pokemon as a bad thing as even Beni spells it out for you towards the end of the main story. Verily indeed, an NPC gives us the detail that the Pokemon that destroyed their village were maddened and that's as much context as we get. But the game never portrays it the Pokemon as savage or murderous or evil.
Instead they are depicted, and an NPC even spells this out, creatures of instinct. One, for example, wouldn't blame lions or elephants for attacking humans or their settlements for encroaching in their natural habitats. As creatures of instincts they are just following their nature, they are not rational thinking creatures. You can't go out there and make some sort of peace treaty with them so when they attack that's on you. And this is what happens in the game too, Pokemon only attack you because you're intruding in their natural habitats.
But the game also goes throght great lengths to show Pokemon as *friends*. While they may dangerous beasts they're also cuddly little critters when domesticated and this is reflected on the player's interactions with their own Pokemon such as having them make cute poses and trying to get your attention with their cries, not only that but they also fall asleep when out of their glorified pet carriers giving a very cute interaction. Side-quests also immensely help and having them graze in a pasture makes them seem a lot less threating.
Indeed, Pokemon knows what it wants Pokemon to be. This series will never ever entertain the sort of inanity you have in mind. This isn't some sort of inane harem show but Pokemon with it's own constructed context.
