When they've tried to merge them (see: Rainbow Rocket) it's just a fractious mess. I think we were ok until gen 6, when megas were retconned into Red's storyline. There are ways to add new features without a)Amending the storyline of an existing character and b)Acting like nobody in the rest of the Pokémon world knows about it. "Pokémon can shrink" is another example. The whole idea of a Pokéball is magical anyway and they've never explained how they work before, they didn't even need to explain how they work in Legends.
It seemed there was a link between megas and Mr Fuji and Team Rocket but this could've been explained using a new character rather than Red. We also still don't know why Charizard and Mewtwo got 2 megas. Also why did it take HGSS to acknowledge that Silver and Giovanni are related?
Now I think about it, why are characters named after the game they're from anyway? This franchise just has so much wasted potential.
Human fusion (Biomerge) could be cool as well, but not like they did it in ReBurst. Sakuyamon is a good example of how to do human fusion - it's essentially a human wearing what's almost a superhero suit that takes inspiration from the monster.
