I think, and have always thought, that Pokemon is a good game at its core. I think many people think this way as well. It is very simple, easy to understand, and easy to pick up and play. Now that we can see Tajiri's thoughts on Mother, this seems to have been the intention. The problem is, Pokemon hasn't really evolved much over the years. They do a few new things, but nothing really daring, and I think that most of that stems from wanting to be as safe and as plain as possible for marketing purposes. Other series get more experimental because they aren't as fixed in the public consciousness as Pokemon.
The thing is, the experimental changes that make people love games like Mother, Final Fantasy, Golden Sun, etc. are usually intertwined with the narrative to some extent; it is definitely true in the case of the first two, not so sure how much this applies to Golden Sun. Pokemon's narratives are not that great. Don't get me wrong, I don't think most of them are bad, but they're nothing to really write home about at the end of the day. I think if XYSider's leaks had been true and had been the basis of Generation 6's story, then maybe that would have catapulted Pokemon in a new direction. But as it stands, it's just more of the same dull shlock, Generation after Generation. Rarely is anything said about the human condition, and as far as I'm aware, nothing has been said about the world in which the story takes place since Gen 5. Gen 8 had some characters coming of age, so to speak, but so does every Generation, it's boring. The aesthetics have also become severely dull as well, never mind how they're rendered (poorly).
