Not OP for the sake of argument we may have to assume that Legends would able automatically be allied with their Region (Otherwise Kanto wouldn't be able to claim Mewtwo due to the events of the movie).

It's likely that Johto and Kanto are allied together, given proximity and shared Leagues. While this doesn't give them too much of an offensive presence, with what's said here >>51361975, and along with Pokemon like Mewtwo, Celebi and Ho-Oh, everything will always go according to plan. Lugia can whip out storms at sea to prevent naval assaults from Hoenn. While they might not win, they definitely won't lose.
Kalos nukes Galar and then threatens Paldea with the same way. This is more than just a nuke. It's strong enough to send ripples through time and space to cause timeline splits. Still countered by Celebi if the Ultimate Weapon has that sort of range.
Unova's distance from every other region means it doesn't have to worry too much about invasions, but it doesn't have the ability to invade regions other than Alola, Sinnoh, and maybe Hoenn.
Alola is the biggest loser. While they might have Ultra Wormhole technology, they are not fighters. Very few of them have a competitive spirits that rivals the attitude of the other regions.
Overall, Sinnoh will probably be the biggest winner here. They have the power of God and Anime by their side. No amount of time-space shenanigans or city-freezing frigates can match up to the full power of the creation trio and their master. Alola could be the greatest threat if they have Ultra Necrozma, but it's hard to see if they had the right attitude when it comes to war.

Johto, if they can control Lugia, can create insane weather that few vehicles would be able to handle. They would at least be able to protect themselves and hold out long

If legendaries are not so simply controlled, then Unova wins because the Excadrill network. People don’t realize that Excadrill burrows at 90 mph and they’re extremely organized together in the wild. They’re bros who can be reasoned with and won over for the greater good. They can make tunnel networks underground in any region for staging simultaneous tactical strikes on key locations across the pokemon region. Their tunnels cannot be detected and civil engineers notoriously know very little about what is underneath the ground’s surface, so they’ll be pretty well concealed. Not to mention an Excadrill can solo most regions so imagine an army of them in a sandstorm with their speed boosts.

I would give anyone who can harness Alakazams and/or Metagrosses a fighting chance though as their IQs are so high they can negotiate and strategize and hack computers at a level no one else can comprehend

Hoenn. Kyogre would be able to provide massive support in naval battles, which is where Hoenn shines anyways, while Groudon could help out in naval landings and also be used to set off volcanoes and earthquakes on the enemy home front. Rayquaza and Deoxys would be able to assassinate most regions legendaries, and the Lati twins could also be used for that purpose.

While most of what you said seems accurate, you might be selling Alolans sort, they might be lay back but they' likely get serious in a WorldWar scenario.

Only if Jirachi is awake, which is only for a week every thousand years. Some of the pokédex entries imply the wish granting is compulsory, so that would be an insta-win unless Arceus gets involved or Victini's powers to make you the fated victor override wishes.
