From a narrative standpoint, it can suggest they've been all over their respective regions, just like the player. They've been on a journey much like yours maybe. From the gameplay standpoint? They might be something you've never had to fight against, or maybe even seen. Helpful for Pokedex completion.

Iris got Archeops for the same reason Lance got Aerodactyl, there weren't enough dragons to go around so they had to make do with what they had.
Also, N had the Unova fossils in BW's champion battle. And he has more in his BW2 post-game teams.

Spiritomb has only one weakness, and Roserade is one of the more viable Grass types. Meanwhile, Dracovish is the only fossilmon to be high tier competitively and no Champion uses one unless you count Ash.

The Elite 4 and Champion have always been used to allow Pokedex completion by throwing in all the fully evolved Pokemon that otherwise don't get used in the story, since Gamefreak hates giving NPC trainers evolved mons that aren't route one varmints and such. Since Fossilmons usually don't have typings that fit in with the E4, that means they have to get thrown on the Champions team since the champion has no type restrictions.
