What he wanted to do was to make each copy generate a random number(hence 65535) which would determine what pokemon show up in your cart, instead of it being set in stone whenever you decided to get either Red or Green.
Its like how recently it was found out that BD and SP are the same rom with a single flag determining which one is it you're playing.
You'd have to compile a single rom.
