In that game, the Network Team started the Cross Soul idea (a navi "relates" to another, giving him special atributes).
The problem with this is that, since the game was too short, you only have 3 souls in the first run, 2 in the NG+ (only available after completing the entire game), and 1 in a 3rd run.
To put more salt into the wound, even the viruses didn't improved unless you replayed the game, so your chip selection was very limited.
Also, if you did the NG+, you could accidentaly make side quests even harder (one is the Django quest: you must find some chips and items BEFORE fighting a very difficult boss, and he increases in level and power with every NG+).
Many just ignore it. At least you have to admit it had good ideas, but it limited itself too much. At least 5 and 6 fixed that.
