The anime doesn't like depicting Earthquake and similar moves because they don't want it to coincide with any natural disasters in Japan. It's a lesson learned from far too many instances, especially the Whiscash episode.
It's basically an exclusive privilege for Legendaries like Zygarde now.

It never knew it due to that move being written out of the anime since AG. Cynthia's Garchomp has different moves each time it appears (similar to Leon's Charizard), but the only Ground-type move it's ever used on-screen is Dig. And right now its moveset is Dragon Claw, Draco Meteor, Scale Shot, and Stealth Rock.

Yes, those moves are still allowed. It's just Earthquake, Fissure, and Magnitude in particular that can't be used.
