If you assume things then you're making up headcanons. If the winner of the League was FORCED to challenge the E4, then yeah we can deduce that he lost because Cynthia is still the Champion. But since that's optional, we don't know. The most logical scenario though is that he didn't because there's no way he would lose looking at their teams.

Even in competitive a Darkrai wouldn't be able to defeat 3-4 different pokemon on its own. Let alone with anime logic where all the battles are kill for kill so they always end in a 1-0 scenario. His whole team is probably legendaries and Cynthia's strongest mon Garchomp gets absolutely mogged by both Latios and Darkrai.

And just so you realise how stupid your headcanons sound, let me give another stupid headcanon which is just as likely. Tobias beats Cytnhia but steps down from the Champion position because he doesn't give a fuck. Cynthia then reclaims her position. Same thing that happened in Gen 1-2 with Red and Lance. If you don't have info you write any bullshit you want but it's all headcanon unless it's stated in the anime.
