In origins they show marowak being killed with a whip, team rocket in general has whips but so do a lot of other Kanto trainers and originally red had one too. Pokemon battles are just as ruthless. Catching a pokemon is always taking it away from its family. So Marowaks story isn't that exceptional at all, and it's meant to showcase Cubones lore rather than team rocket

Gsmefreak being forced to make a baby game doesn't mean their minds don't have a mature approach to it, in fact pokemon was "darker" (it's not even dark, it's just poketurds are fully autistic and anxious abominations) at first and Miyamoto forced them to remove 1 whip and change a bit the lore of team rocket
Which doesn't change that they keep putting "le dark" story elements and reviving lore from the 90s, like that pokeballs drug pokemon to shrinkage. They simply don't elaborate on it, but a happygolucky cartoon with no lore doesn't equal that its only possible lore has to be happygolucky autism. In fact, it's not.
