The smallest Pokemon on land (Joltik) is four inches long, and the smallest Pokemon in water (Wishiwashi-Solo) is eight inches long. There has to be a micro-ecosystem capable of supporting them: smaller insects, zooplankton, krill, smaller fish, crustaceans, bivalves, etc. Otherwise, they'd all starve to death.
I can believe megafauna being unable to secure a niche in a world filled with Pokemon. I can believe small animals having serious trouble surviving. But anything smaller than four inches? No way Pokemon have wiped them out. They'd be dead if they did.
