And it's all intentional. Tajiri in his own biography from 2018 confirms all this. In the prologue of his biography he dreams of being a child again and exploring nature but this time with Pokémon imstead of real bugs. In the epilogue of his manga he sees a child imagining a sparrow to be a pidgey, the child imagines a Pokémon being in front of him. Verily indeed Pokémon at their core are magical natural creatures and for that Pokémon heavily borrows from our concept of what the natural world is and the critters that inhabit it even with their fantasy nature. This has been part of the philosophy behind Pokémon ever since the Pokémon concept emerged from the capsule monsters concept and Tajiri makes this clear. For Tajiri co-existing with humans and being friendly, much like real pets, was something he wanted to convey with Pokémon. These are cute little critters constructed to entertain children and, as the epilogue shows, a way for children to get interested in our own natural world using a fictional one as a vehicle.
In short Pokémon is unapologetic towards what Pokémon are, they're not constructed to entertain you people's inanity.
