For one, the anime has virtually zero effect on the games and their production, the anime always works to bend to the games, not the other way around, the one exception to this being Yellow. For two, BW2 was full of role changes for the BW1 characters, Iris specifically was noted to be a Pokemon training prodigy, and Alder's entire deal was that he was moving past battling after losing his partner. Iris taking the champion spot after the MC fucks off isn't even close to an asspull, it's just one of the many changes that happen in Unova over the 2 year timeskip.
Lastly, if a character's role in the anime had any affect on the game, why the hell did Cilan, the other new main character in the BW anime, LOSE his gym leader position in BW2 after getting BTFO by Gaycheese's ninjas?
