When you get down to it, there isn't a whole lot that differentiates a legendary pokemon from regular ones (yes, even I can point out at least 4 reasons but follow me here).
So I propose a new gimmick, you are only allowed one legendary on your team but it gives a unique additional ability to your team, even if they are not on the field.
For example: Groudon
>Evaporated Sea
- Your team takes 0.75x damage from Water, Ice and Grass type moves
- Strong sun weather effects will last 8 turns even without Heat Rock
- Fire-type pokemon gain a small passive healing effect under sun
- Ground- types heal themselves of negative status effects after two turns, etc.
Any ideas for different legendaries and their effects?
