There's exceptions to this, like generic butterflies flitting about in XY and what not.

You're arguing about the concept of essence in an area where it doesn't apply. If a frog didn't exist in Pokemon as they do irl, theyd either be reffered to as such (using the term "cat" for Meowth instead of "Meowth", which it never is), or the word "Meowth" would just be the in-universe word for this worlds cat niche.
It'd be like if scientific journals described a kangaroo as "The Grundlesnuff Animal". What the fucks a grundlesnuff? Doesnt exist in this world, why would I use it as a descriptor when I have no knowledge of this? And if it did exist, why wouldnt it be used?
