New Pokemon Snap has been the only Pokemon game that I've unreservedly enjoyed since gen 2. Every other game has had some major drawbacks that ruined the experience in some way. But New Pokemon Snap, despite its limited ambitions, is legitimately good for what it is and tries to be.

Emerald and Firered because I grew up with them. Also because they run at 60 FPS and you can play them on any toaster. Emerald especially is super replayable due to the BF postgame and how well Hoenn is designed in the maingame. I've probably replayed both hundreds of times.

Outside of those two, probably HGSS and Legends. Those two are a lot of fun as well.

Crystal was the last game I remember having a blast with and not thinking "this is fun for a Pokemon game," but "this is a fun game" full stop. Maybe that's just because it was a more innocent time and I had less games to compare it to back in 2001. But I still get that same feeling when I replay it to this day. Every game since has been progressively shittier and shittier, and whatever bits of enjoyment they brought me came with increasing reservations and caveats. The wheels really came off the bus with gen 6 but the problems were mounting much earlier than that. The main series needs a serious overhaul, but I've given up hope that it's ever going to happen after 20+ years of stagnation.

From gameplay, music, atmosphere and graphics side of things it would be the GC games Colosseum and Gale of Darkness. From the sheer content wise side of things it would be Heartgold, Third place would go to both Platinum and Emerald for best overall experiences that are always going to be timeless for me

Heartgold and Soulsilver if we're talking mainline. There's tons to do and it's all fun. After that is Emerald, because Hoenn is the best region and somehow I never get tired of scraping together a half-decent team for the frontier using gen 3's shit breeding mechanics and limited tms.
I will give a surprising honorable mention to Omega Ruby and Alpha Sapphire for having the best online of any mainline game in the PSS + secret bases. XY had the PSS too but ORAS has them beat everywhere else. If USUM had kept the PSS they'd be here instead, but they didn't.
For spinoffs, I love Blue Rescue Team and Explorers of Sky but rarely do I find myself wanting to start over in them. But their only real competition are the snaps and pinball games, so I might give them the spinoff crown.

For me it's a tie between Crystal and BW. I could say HGSS, but it's mostly nostalgia/comfy that makes me wanna replay Crystal.
BW (and BW2) are about as good as the games got for me in terms of overall QoL features. I also like how they tried to have a more interesting story.

probably White 2, I prefer the story and setting of White, but the sequel adds a lot of great stuff, Pokestar and Join Avenue stick out in my mind here.

I also like Platinum for being the game with the fully fledged Battle Frontier and not being attached to a region with a godawful leveling curve, it got so bad at one point I was actually trading pokemon out of Soulsilver over to platinum to grind them in Sinnoh instead.

I adore Legends Arceus, but it's kind of it's own thing compared to the other games, so I'm not sure it's really fair to rank it against them.

To answer the question flatly, Explorers of Sky. The games story is overall the best story Pokémon has had period imo, to the point a friend who dislikes Mystery Dungeon gameplay does not dispute that it has a good story. It aint a perfect story, and gameplay is on aquired taste. But its pretty much the most soul filled Pokémon game I've ever played.

I started with diamond, and while gen 4 will always be my go to in most situations, gen 3, or more specifically RSE are, IMO, the pinnacle of the series. They simply exemplify the PERFECT middle ground between gen 4 and 5 and gen 1 and 2, it has the larger more intricate map design of the former while having nearly the same level of freedom as the latter. And I will die on that hill, the gym order may be linear but you can tackle plenty of parts in largely varying orders. Certain parts, like giving steven the letter or getting strength for clearing the boulders in rusturf tunnel, can be done out of order with other major objectives in the game. Not only that, but technically once you get surf you're free to explore the entirety of the southern water routes AND the entire rest of the land routes, and the only significant interruption is the weather institution, which is quick enough with only a handful of grunts. And then after you clear out the evil team from their base in lilycove, you unlock literally the entire rest of the map. I could honestly go on and on about why RSE are great, but it would get pretentious so I'll stop here

Sure some of it's nostalgia, but there's just a lot of really great parts to it, and it looked crazy good at the time
Good battles, good for playing the Gen 1-2 games sized up, great minigames + the quiz mode, great information source, great music,
And as a fun trivia thing that was really cool that I loved at the time - you can transfer items between different gen 1 games (which you couldn't do with stadium 1) so you can actually skip ahead and fight Sabrina before Misty by moving over a drink

- The pokemon available through the main game is perfect.
- Pokestar was an original and well executed idea, like Pokethlon.
- I like that they updated many mons movepool to make them viable (in game at least). Dunsparce was really fun to use for example.
- Black Tower/White Treehollow a post game facility that allowed you to use your ingame team at high level
- Being rewarded for completing things. "Here's a new area with a shiny Haxorus in it", "Here's a shiny pseudo for defeating me".

SM are close second, but the rushed last island and UB plot that goes nowhere make them unfinished to me.
