I always interpreted it as him getting isekai'd from his perspective and not remembering anything because of the spell.

That might have been an equivalent exchange type thing. Entei may not have had her father's soul, but he might have been present specifically because her father was gone. You can't really blame anyone for thinking Entei was him transformed. That was my first interpretation, and only last year did I realize that isn't true.
