Pikachu is called the Mouse Pokemon. But in the pokemon world, there are no normal animals like mice. So how would they know to call it a mouse if they had never seen one?

you can easily have classifications even if there aren't "mice" in the game.
We say "rodent" when referring to mice and rabbits. So why wouldn't we refer to Pikachu and Rattata as mice.
Mouse encompasses pokémon that are in the same branch of creature

It's a retcon. Real animals coexisted with them in gen 1 but just weren't focused on. Gen 1 took place in an alt history version of the real world

Gen 1/2 is a different universe to the rest of the series.
Gen 3 onwards Pokemon became the only animals of the world so they could keep adding more and more
