Humans apart from the anomalous means the hero shows up are either extinct, or not even close to as dominant a species as they once were, so are unable to "be cute pets for children". It is clear that Pokemon started mimicking customs of humans such as shops, towns, etc at some point and thus developed to be more complex (Even if some pokemon either had high IQ, or states in the dex entry to understand human speech). Its even to the point they have their own written language in the form of Prints in Explorers.
I would say main series, sure they're more companions/pets, but in PMD they're a cultivated society of creatures with culture and customs...so pretty much humanity.
