The Ancient Verses explain that after Arceus left them for unknown reasons, the people gradually abandoned Hisui, integrating with cultures in other lands and spreading knowledge of Arceus to them. Eventually this led to the ancestors of the Diamond and Pearl clans going to Hisui and colonizing the land. By then, the only original inhabitant still there was Cogita. Volo was presumably born from a ancient Sinnoh family that continued on in another region.

You're off on the time line a bit. Cogita mentions the ancient civilization of Celestica was around a thousand years before the Diamond and Pearl clans settled in Hisui, and thus even longer before the events of the game.

Indeed, the Ancient Verses state they abandoned their homes and fields, not that the land became barren. It cryptically mentions how something that once shone on them all was gone, and it had led to the people's despair and leaving to see if they could find it again. The implication being that Arceus left them.
