I don't doubt there are guys at the company from those days who would love to do it and are probably delighted just seeing their old work again, but The Pokemon Company itself would never allow it: they're a typical Japanese business headed by risk-averse old men, and they put tried-and-tested merchandise cycles at the forefront of every decision for the IP.
The other thing to consider is that the beta is only known because of an illegal data breach so massive as to be considered historic, which is an embarrassment to the company. Even if they were guaranteed to sell millions of Kotora plushies by officially acknowledging it, they'll do the Japanese thing and continue to politely and awkwardly dance around confirming anything for the rest of their lives.
At most, we might see some tiny reference snuck into a future GSC remake or Johto Legends title, but TPC has too much control over the brand at this point.
